I'm in the middle of the process of development of new module and periodically I have to change my migration file. Which tables I have to cleen/remove in database if I want to stay on the first migration step?

This table Orchard_Framework_DataMigrationRecord stores your migration information.
Most of the time deleting your migration entry from this table and deleting all your tables created through your migration class solves your problem.

Also some times you might need to delete records from this tables too
