Building Orchard from command line fails on theme

Building Orchard at the command line using the "ClickToBuild.cmd" command fails when it gets to the point where it needs to build any of my custom themes.

It fails with error CS2008: No inputs specified.  This means that there are no files to compile in the project.  Interestingly, building this theme from within the Visual Studio IDE does not cause this problem.

Is this an oversight on our part or a bug?  If it is an oversight, can someone point me to some instructions that I may have missed?  I've noticed that this situation can be remedied by adding any .cs file to the project, even a dummy one that serves no purpose.

It looks like a bug, but why do you need to manually build?

We want to be able to script builds so that we can deploy the system easily to different machines.  Is there a better (more recommended way) of deploying new code to production servers?
