best practice for customizing TinyMCE

I need to add some custom changes to the TinyMCE module and do not want to make the changes in the tinyMCE module directly, any suggestions on how you guys do things like this?

I had the same requirement not long ago, and the best way I could find was to override the entire TinyMce shape and make the required changes. Depending on the nature of your changes, you could consider using TinyMceDeluxe, a module created by Lombiq. It allows you to unobtrusively configure what plugins are loaded.
