Azure Cloud Service - Issue with installing modules and Themes

I'm hoping someone knows what my issue is.
I am moving my site from an Azure Web Site to Azure Cloud Service, I publish everything fine and it works... but when I try to install any custom modules/themes they appear to install fine, but they then don't appear in the installed themes/installed modules area.

Has anyone come across this before?

Are you adding these modules before you deploy? Because that is the way you should do it.
You can't add the modules after you've deployed.

You have to add the project in Orchard.Azure.sln as well as add a reference to the project in Orchard.Azure.Web project.
Then deploy to a cloud service.

I did at first, but one of the modules gave me an error, as a work around with the Azure Web Sites I just deployed without it and added it afterwards and it worked.
But now I wont let me do that with Cloud Services...

So we can't do it at all... could be a problem in future, as what happens if we create a website for a customer then want to deploy a new module... its a bit more involved that it should be.

Hey ho... will have to fix the original module and deploy that way then for now.

If you want that flexibility, you have to use Azure Websites.
It's not Orchard's fault, it's just how Azure Cloud Services work.
