Permissions messed up when new App Pool chosen

I've searched for a solution to this, but none that I've found addresses this specifically.  Thanks for your help.

I've just completed a site in a staging area on my server.  Once it was ready, I just switched it over to another site in IIS, with a different app pool.

This is my first Orchard site, and I didnt realize how it was creating App Pool permissions on the folder structure.

My question is now, how do I set this back up under a new App Pool.  I thought about just going in and setting read/write at the top level folders that need it and applying it to all child files/folders, but this isnt the way it is with a fresh site.  Also, it's special permissions not just plain read/write.
